How are they going to rebel? Guild is in the pocket of the Emperor right up until Paul convinces them to support him or else. The Emperor had all the power because he could use force to control the one source of spice, and then he could trump any house or houses by controlling the Guild with that spice. IIRC was not what allowed the Harkonnen to win, besides the sadukar wearing their colors, was the ocp of tube artillery that they then promptly destroyed as to dangerous to keep around? The Emperor powers is not absolute given he did fear the Atreides and has to play politics and shadow plays to stay on top. The spice is essential but he does not directly control having to leave it in the Harkonnans hands which is a dangerous prospect given their antics. If he over played his hand he could have got a increasingly large number of houses angry at him or sensing weakness and at some point they could have turned the guild if it saw a chance to escape his control. If the Atreides tried to say no they could be cut off from everything. Landsraad might have been able to force the Emperor's hand if they chose to do so, but the Atreides were a little too perfect for their own good. A lot of houses were looking forward to the Atreides getting fucked over, both out of spite to see the mighty felled and because it would create a vacuum where they could take control.
